The only creatures it is truly antagonistic towards are Dialga and Palkia, and it could be surmised that this is because they had control over the two most fundamental aspects of the universe while Giratina was made to create and serve as the living embodiment of dark matter (and not antimatter, contrary to popular belief), which is vital to the existence of the universe but it otherwise ignored because it is unobservable (at least to us). It therefore may have grown jealous over this and attacked its brethren over having to rule over something that few intelligent creatures could appreciate (hence the lack of religions or cultural practices dedicated to its existence), leading to its banishment.
